Structure: All amino acids share an alpha carbon, amino group, carboxyl group, and hydrogen. The R group (side chain) determines unique properties.

1. General Structure of Amino Acids

Amino acids are the monomeric building blocks of proteins. While there are hundreds of amino acids in nature, the DAT focuses on the 20 standard amino acids encoded by the genetic code.

Key Atomic Components

Every standard amino acid consists of the following atoms: Carbon (C), Hydrogen (H), Nitrogen (N), and Oxygen (O). Two amino acids (Cysteine and Methionine) also contain Sulfur (S).

Attached to the central alpha carbon (α-carbon) are four groups:

Amino Group (-NH₂): Acts as a base (proton acceptor).
Carboxyl Group (-COOH): Acts as an acid (proton donor).
Hydrogen Atom: A lone hydrogen.
R Group (Side Chain): The variable group that determines the specific chemical identity and properties of the amino acid.

Chirality Note: Because the α-carbon is attached to four different groups, it is a chiral center (stereocenter). Glycine is the only exception because its R group is a simple Hydrogen atom (H), making it achiral. In biology, almost all amino acids are L-isomers.

2. Classification of the 20 Standard Amino Acids

The "personality" of an amino acid is defined by its R group. For the DAT, you must be able to categorize amino acids based on their side chain properties: Nonpolar, Polar (uncharged), Acidic, and Basic.

A. Nonpolar (Hydrophobic) Amino Acids

These have alkyl or aromatic side chains. They tend to cluster in the interior of soluble proteins to avoid water (hydrophobic effect).

Alkyl: Glycine, Alanine, Valine, Leucine, Isoleucine, Methionine, Proline.
Aromatic: Phenylalanine, Tryptophan.

Mnemonic: "Glaciers Are Valiant Locators Isolated Making Paths" (Gly, Ala, Val, Leu, Ile, Met, Pro, Phe, Trp).

B. Polar Uncharged (Hydrophilic) Amino Acids

These contain Oxygen or Sulfur atoms in their side chains (OH, SH, or Amide groups), allowing them to form hydrogen bonds with water.

Examples: Serine, Threonine, Cysteine, Tyrosine, Asparagine, Glutamine.
Key Feature: Cysteine has a thiol (-SH) group that can oxidize to form a covalent disulfide bond with another cysteine. This is crucial for stabilizing protein tertiary structure.

C. Electrically Charged Amino Acids

These are hydrophilic and often found on the exterior of proteins or in active sites of enzymes.

1. Acidic (Negatively Charged at pH 7):

Aspartic Acid (Aspartate) and Glutamic Acid (Glutamate).
R group contains a carboxyl group (-COOH) which dissociates to -COO^-.

2. Basic (Positively Charged at pH 7):

Lysine, Arginine, Histidine.
R group contains Nitrogen atoms that accept protons.
Histidine is unique: its pKa is ~6.0. At physiological pH (7.4), it can easily switch between protonated and unprotonated states, making it an excellent physiological buffer.

Mnemonic for Basics: "BAse HAL" (Basic Acids = Histidine, Arginine, Lysine).

3. Polymerization: The Peptide Bond

Amino acids link together to form polypeptides through a condensation reaction (specifically, dehydration synthesis).

Mechanism of Formation

The carboxyl group of amino acid 1 reacts with the amino group of amino acid 2.
A water molecule (H₂O) is released (OH from carboxyl, H from amino).
The resulting covalent bond (C-N) is called a peptide bond.

Resonance Stabilization: The peptide bond has partial double-bond character due to resonance. This limits rotation around the C-N bond, making the peptide backbone planar and rigid—a critical factor in protein folding.

Directionality

Polypeptides have structural polarity:

N-terminus: The end with the free amino group (written on the left).
C-terminus: The end with the free carboxyl group (written on the right).
Biology synthesizes and writes sequences from N → C.

Critical Thinking for the DAT

Mutation Impact: If a gene mutation swaps Valine (nonpolar) for Glutamate (acidic/charged) deep inside a protein, what happens to the protein's stability?
(Hint: Consider the hydrophobic core. Introducing a charge into a hydrophobic environment causes significant instability and unfolding.)
Buffering: Why is Histidine frequently found in the active sites of enzymes that require proton transfer?
(Hint: Its pKa is near 6, meaning it can gain or lose a proton easily at physiological pH, acting as a reversible switch.)
